Hi Bob,

I am writing in response to your question regarding the MEGA software. A comparison of MEGA phylogeny construction using Maximum Likelihood versus PhyML and RaXML is given in:

This is the only formal comparison of MEGA's tree construction results with other programs that I have seen but there may be other comparisons in the literature.
