Hi Philipp,

I am writing in response to your question regarding the MEGA software. To concatenate alignment files you can do the following:

    copy all the files into a directory
    from the main MEGA form select Data->Concatenate Sequence Alignments
    select the directory with the alignments to be concatenated
    specify the data type when prompted
