0002003: Error in phylogeny tree with bootstraps
Hello,

I have a question, when I ran NJ tree construction using bootstraping, I got the following error message:
"Notice: During the bootstrapping process 332 of 500 replicate failed and so bootstrap values are based on only 168 replicates. Appreciate your help.

Hi Mahnaz,

I am writing in response to your question regarding the MEGA software. The warning message you received is not an error. It just indicates that the random sampling of data during the bootstrap procedure produced some data sets for which some distances could not be computed and so those replicates were tossed out. It indicates that the alignment is problematic for distance-based tree construction. You might want to check the quality of the data or use some other tree construction method such as Maximum Likelihood.
