Summary0000201: MUSCLE could not work in MEGA 7.0.18
DescriptionWhen I made a DNA or protein alignment by MUSCLE in recent version of MEGA 7, trouble happened after I clicked "Compute" button ("Error in 3rd-party application", see Images in the rar file). However, ClustalW still worked well, MUSCLE in MEGA6 is also OK.
Steps To Reproduce1. Load a DNA sequence file (.fas format) by double click.
2. Click MUSCLE bottom in the M7: Alignment Explorer window.
3. In the confirm window, click "OK" to select all sequences for making alignment.
4. Click "Compute" in M7:MUSCLE-AppLink window.
5. Oops!

Hi Chen-Kun,

I am writing in response to the bug report you recently submitted regarding the MEGA software. I am not able to reproduce the error you encountered. Can you try re-installing MEGA7 and see if that resolves the problem? Also, can you try running MEGA7 as administrator and see if that helps?

Hi Chen-Kun,

Thanks for the heads up. Actually, MEGA7 should recognize the path. I think you will see that MEGA has created the folder C:\Users\"My Chinese user name"\AppData\Roaming\MEGA7_7160617-x86_64\ and placed several files/folders in there. It looks like MEGA is using ANSII characters to create the command line string for muscle.exe instead of using Unicode and so some characters are garbled. I will see what can be done.
