Hello Thabatha,
When MEGA converts form a foreign format it doesn’t do as much checking as it should. What happened is that you probably have a valid MEG file, but the sequences are different lengths. This could be because some sequences are longer and they must be first aligned to be of equal length (or padded with gaps). Try opening the fasta file in megas alignment system, aligning then saving as meg (easiest way).
