0002191: Problem with Align by Muscle
The MUSCLE alignment function in MEGA does not work on USDA computers with new security requirements. Travis Adkins (IT guy in our department), thinks that the problem results when, during the MEGA installation process, some MEGA files are copied into a blocked folder (e.g., …Users\Travis.Adkins\AppData\Roaming\MEGA7_7270509-x86_64\Private). Travis thinks that MUSCLE could work if the files were moved to the Programs folder where the rest of MEGA files are installed. We will try this. Do you see any problems with moving the files?

Hi Robert,

I am writing in response to your question regarding the MEGA software. MEGA is going to look in the AppData directory for the MUSCLE executable so I don't think just moving it will work. However, adding a symbolic link (like one would do on a Unix system - I am not sure how to do it on Windows) after moving it may work. You may also encounter other problems if that folder is blocked as MEGA will extract different kinds of resources to that folder - things like .ini files for user preferences, text files that are used as templates for generating reports, etc...
