Hello Jorg,
I am responding to the question you had regarding the way that MEGA reports codon usage. The way that MEGA reports the codon usage is to give the average frequency of each codon (across all taxa) in the column labeled ‘Count’. Also given is the average# of codons across all taxa. You can convert the average frequencies to a percentage by dividing them by the average # of codons if you like. For example, in domain 1 of your data there is an average of 346 codons. If you divide all the frequencies (for domain 1) by this number you will get the frequency of each given codon expressed as a percentage. These will then sum to 1 (or very close due to rounding).
