Hello Tiffany,
I am responding to your questions regarding the calculation of pairwise distances and multiple sequence alignment in MEGA. It sounds like there may be some characteristic of the sequence data used that leads to these results. Would it be possible for you to email me a .meg alignment file of the sequence data used so that we could duplicate the analysis? The data will be kept confidential and destroyed as soon as we are done.
