Summary0003841: Error-alignment failed: MUSCLE... for large file
DescriptionHi. I created a file in which I concatenated the amino acid sequences of ~1400 core ORFs from a bacterial genome into a single sequence in FASTA format, then did the same for 35 other strains of the same species. The file contains: Input: 36 seqs, avg length 450926, max 451083. MEGA X (10.1.7) opened the file just fine, but when I clicked on the MUSCLE icon to align the sequences, after a few minutes, I got the error message shown in the attached file. (I changed to "command line output" to see if the error message was more informative, and it was.)
I repeated this by selecting only 3 of the 36 sequences, and the result was the same.
I repeated this by eliminating all but 4 of the concatenated sequences (i.e., I tried to align 4 strains), and the result was the same. I'm guessing I just exceeded the size limit of the program because I also got an error message when running the command line version of MUSCLE 5.1 in Windows, but I thought I would ask for future reference.
Steps To ReproduceOpen file with protein ORFs that are 0000570:0000450,000 aa long
Press the MUSCLE align protein button. Press OK.

Dear Carrie,

We have been working hard to smooth out the issues with the Mac version. If you are still interested we have a new version of the MEGA installer, which we hope will fix the issues you experienced. You can download it from here

First remove the old MEGA version by dragging it to the trash can from your /Applications folder, then download this new version and place it in your /Applications folder, or wherever you want. It’s important that you move the program to /Applications (anywhere outside the .dmg folder) before you run it for the first time.
