Hello Karl,
I am writing in response to your question regarding BLAST support in MEGA. Although MEGA itself does not have a utility for BLAST search, the integrated browser can be used for accessing the NCBI BLAST site. Just click on Align->Do BLAST Search from the main MEGA window. This will open MEGA’s browser and display the NCBI BLAST page. Then after executing the BLAST search, in the Descriptions section of the results page, you can select which sequences you want to retrieve alignments for and click the GenBank link. This should open a new window with selected results. In the new window, set the Display Settings to either Fasta(Text) or Genbank and click the add to alignment button. This will import the sequences into MEGA’s alignment explorer window.
