Summary0000806: MEGA-X alignment by codons fails
DescriptionAlignment of a set of coding sequences by codons, both by Muscle and by Clustal-W, fails repeatedly. This is important bug when trying to align coding sequences which should ALWAYS be aligned by codons.
Steps To Reproduce1 In Alignment Editor window select all sequences.

2. From Alignment window choose either "align by ClustalW (Codons)" or "Align by Muscle (Codons)"

3A. In Clustal Options dialog window the number "1982409" is set as the "Delay Divergent Sequences" option and must be reset to some value between - and 100. I chose 50%. Click OK

3B Options setting fine. Click OK

4A In Clustal get error message: "Oh no! An error has occurred.. RENDER_PROCESS_ERROR: Access Violation"

4B In Muscle alignment process initiates, then quickly terminates leaving sequences unaligned.
Additional InformationAligning by DNA in MUSCLE is also suspicious. Enormous number of gaps introduced, result does not at alll reemble result in MEGA7 with same input.
