Hi X,

The bootstrap consensus tree in MEGA is a Majority-Rule consensus. When using the MP method, if there are multiple trees that are equally parsimonious, then you can produce a consensus tree from among those multiple trees. In Tree Explorer, click Compute->Consensus Tree. For a Strict consensus tree, set the cutoff value for the consensus tree to 100. Any other value will produce a Majority-Rule consensus tree.
