I am writing in response to your question regarding the MEGA7 software. MEGA is not developed by a company, it is developed by the authors listed in the MEGA7 paper. You should cite MEGA in your paper as below:

Kumar S, Stecher G, and Tamura K (2016) MEGA7: Molecular Evolutionary Genetics Analysis version 7.0 for bigger datasets. Molecular Biology and Evolution 33:1870-1874.
