This is expected. The Ancestral States are calculated when you need them and are passed the AMLAnalyzer (or some calculation object) which calculates it on the fly. Obviously when we restore a tree session we did not store all the calculation data also, we would have to re-create a ton of objects. This kind of thing is what Analyze User Tree is for, will be available in MEGA5. |
