| Summary | 0000964: Add feature to MEGA-CC to ignore alignment error |
| Description | 1) Can you please add an option to the .mao file that allows MEGA-CC to ignore poor alignments? i.e. when running manually you get the option to abort or ignore, that option should be available when running MEGA-CC as well.
2) Can you please add an option to the .mao file that allows MEGA-CC to multi-thread?
