If your unaligned sequences are in a correctly formatted fasta file, Mega should have no problem reading the file. Then after alignment, you can export to the Mega format for further analysis. Mega assumes that any Mega formatted files are already aligned. What file format is your sequence data in? Also, your report indicates that you are aligning whole genomes. If this is the case, the alignment tools provided in Mega are probably not appropriate. Best regards, Glen Stecher
