| Description | Hello, I've been trying to build trees and recently the branches are very short, so it is hard to see how the different clusters are grouped. I've been using the same parameters as always, and it seems to be a problem now with all my trees regardless to the parameters I'm entering. I can only see the clusters when I choose "compute condensed tree", however, this is not my preferable appearance for the tree in my publication. Appreciate your help. Hi Glen! Thank you so much, I got a nice looking tree again. I didn't know you have to take stop codons off the alignment, and using muscle worked this time. Last few times I aligned the sequences it did not distinguished between several different strain- I think it is because I did not choose "use all sites". Anyway, thank you so much for your help!
