Summary0000143: Calculating branch lengths for parsimony trees extremely tedious when many sites exceed max paths limit.
DescriptionFor each site there is a default limit of 5e7 paths to explore before a cute dialog appears asking whether to move on to the next site or to continue exploring. After 30 sec. it continues exploring. The consequence is that calculations can "hang" until the button to move on to the next site is manually clicked One can be trapped all day clicking that button repeatedly as each problem site is encountered.

When branch length calculation is first initiated that dialog should appear, allowing the user to set max paths. MOST IMPORTANTLY the dialog should include a button to allow the user to choose to ALWAYS move to the next site when max paths is exceeded. That would allow the user to leave MEGA 7 alone to complete calculating branch lengths without constant attention of the user.
Steps To Reproduce1. Estimate a maximum parsimony tree
2. Click the "topology only" icon to display the phylogram format
3. With a 186,000 site alignment spend the entire day parked at the computer clicking the "move on to next site" button each time the dialog appears

The big problem is that I do not have a dual monitor system. Anyway, I will update the entire system near future, concerning the compatibility with Kylix.

It seems that we should address this problem as soon as possible. Dual monitors are almost becoming a standard in many labs and businesses. Perhaps I can just do some exploration on my end to see if I can find the cause. It\'s probably something simple.

I think we should address this issue when you come to AZ in June. It sure would make Graziela happy!
