Summary0000186: Model with Invariable Parameter
DescriptionGood afternoon,

I am the Research Assistant for the CVM at Midwestern University.

We have been using MEGA software to demonstrate a potentially unique assemblage structure of Giardia.

To construct a phylogenetic tree at the Beta-Giardin locus, the best DNA/Protein Model selected is the Kimura 2-Parameter with Invariable Sites, but I cannot find in your product help or in online forums how to select the "+I" option when constructing a neighbor-joining tree.

Thank you for your help,
Kristen

Hi Kristen,

I am writing in response to your question regarding the MEGA software. The model selection analysis in MEGA is a Maximum Likelihood based method, not a distance based method. So the +I option is not applicable when using NJ tree construction. You can use it when constructing an ML tree.
