Description1 suggestion:

On the FASTA alignment window, allow filtering on each site, i.e. similar to Excel (Filter tool), not so much as IGV, although useful for some as well to have % of each nucleotide on each site. Filter tool would be useful to find those sequences with insertions or problems on the alignment. When thousands of sequences are present, they are quite hard to find.

I was unable to reproduce this bug. Will ask the user for the dataset.

I finally got data from the user and I was able to reproduce this bug. Something strange going on here.

No, there is no bug here. Since complete deletion is used the number of sites changes if you only select two taxa out of the larger group.
