Summary0000292: Excessive memory usage
DescriptionI'm trying to generate a maximum likelihood tree from nucleotide sequences, but MEGA keeps filling up all of the available memory and then crashing. My computer has 48 GB of RAM, and there are 18 sequences in the alignment. I've tried on a different computer with similar results. I'm doing 1000 bootstraps, it seems to crash between 300 and 500. Tamura-Nei model, Gamma distributed rates among sites.Partial deletion 80%. My OS is windows 7.

This is an inherent problem of the Clustal algorithm. In short, Clustal is not suitable for long-sequence data: 12 kb is long enough to kill Clustal.
