That web page just shows ridiculous examples. For instance, we can't make any sense of "(,,(,));", "(:0.1,:0.2,(:0.3,:0.4):0.5)" and "A;" as a phylogenetic tree without any OTU labes. In MEGA, all sequences must have unique labels. |

Hi Rashid, I am writing in response to your question regarding the MEGA software. Although sequence alignment can be done in MEGA, it is not optimized for sequence alignment. However, there are many software applications that are specialized just for sequence alignment. For instance, you could try MAFFT.
